Poor UI
I really wanted to enjoy this game, but the UI makes it very hard.
1) Transition screen for roles is pointless and very annoying
2) It is very hard to figure out what a build does because you have to drag a question mark to it to do so
3) Icons for resources are small and hard to click
4) Choosing players for a game is down right comical (really someone had to try to make the UI this bad)
Other board games on the iTunes store like Ticket to Ride or Carcassone are easier to play on the iPad than they are in real life, however that is not the case with this game.
If you are already an expert in Puerto Rico you may enough this same, but I would not suggest it to anyone who hasn't played the real board game or doesn't have a lot of time to invest in learning a ridiculous UI.

AI needs better strategy
The interface for this game works, items are a little small, but once you get used to how everything works you are able to play and understand.
The AI on the other hand is terrible. Every AI Player plays with the strategy of purchasing buildings a placing colonists on the buildings. This is not how you win Puerto Rico. You win by getting victory coins, you get victory coins by shipping goods. The AI does not understand this and can be beaten every time if you focus on shipping goods and getting the wharf and harbor.
What makes this game good with human players is that you must adapt to the other players strategy, I know this would be hard to program, but even changing the basic strategy to focus on shipping goods would make a huge difference.
