Elapsed is a simple multi-timer. It allows unlimited presets that can be sorted/searched for quick reuse, lets you pause, resume and modify timers (even while they run) and alerts you even when it's in the background.
★ Important iOS5 Note ★
If you're not getting alerts on iOS5, remember to enable Alerts, Badges, Sounds and View in Lock Screen for Elapsed in the new Notification Center. Head into iPhone/iPad > Settings > Notifications > Elapsed.

Elapsed respects your device's mute button. So, please don't expect to hear an alert sound if the mute button is enabled.

Weirded out after 1 month
This program was my first choice of all the timers I reviewed, but then after a month, it started to alarm after odd lengths of time (which were not the lengths I had set!). Furthermore, it was alarming on items that I had DELETED, and driving us crazy with incessant alarms. This does seem to be the only free app with seconds, and the only one that doesn't "disappear" into notifications after alarming, the latter of which is essential for me. But I found the interface to be very unintuitive and difficult to get used to (why can't there be a red triangle to "play" a timer? That would work!). I would not recommend this app.
UPDATE: I found the absolute perfect app for my timer purposes which is SOOOO much simpler and faster to use. I am SOOO glad this app bombed on me so I could find "Nag." I really disliked Elapsed from the very beginning, but I **wanted** to love it because it seemed to be the best "free" alarm. I found "Nag" and love so many things about it after struggling with Elapsed. (I am using my timer mostly for household stuff like washing machine, dishwasher, etc). Nag is 99 cents, so I just decided to splurge!
Almost perfect, notifications messing up!
I stupidly got so excited about this app, that I downloaded it and paid for the premium features without reading the reviews (which is very rare for me). I like this app because it has a pause button easily accessible for the timers which other apps do not (though, now I'm seeing some others that do. haha so I will check those out if this one ends up failing me...) and I liked the interface/options in general.
First day using it, upon the first timer running out, it started sending me alerts that the timer had run out. Upon dismissing, they kept coming back every few minutes. I thought it was because I turned on "nag", but I turned it off and they continued!! So I finally just turned off notifications altogether. lol which is sad that I had to do, but I needed the timers more than the alerts so hopefully I'll be ok. But yes: Future downloaders beware! Make sure to test the app fully and read the reviews!
Timer Won’t Sound, Support is Terrible
Although I like the design of the program, being able to have multiple timers and presets, I give it two stars for two reasons: 1) it is unreliable. I never know if the timer will sound when a timer is complete: sometimes it does, lately, mostly it doesn’t. 2) The support is terrible. Beyond bad. I did get an answer to one problem, 10 days after my initial email (and after a resend); I’m giving up on my second report about the unreliability of the timer sounding since I’ve not heard back after 31 days. Why bother to even include a support email address? I may still use the program under certain circumstances (needing multiple timers and being able to monitor it carefully so I’m not reliant on it making a sound; however, I will be searching for a replacement. I paid $1.99 or extra sounds that never happen. What a waste of money.
